How is the value of 'your coins' calculated?
I add a very rare(mintage +/- 1000pcs.) and expensive coin in 'my coins' and my
value went up, only exactly 1 (one!!) euro.
Is there something I do not understand?

My Values: the sum of all the values you have added for your coins in the buying value

Estimate: the sum of all the values in the Numista price guide where a value matches up with the grade of the coin. The price guide is made by volunteers matching sales in the backlog, which leaves a chance for error. Also, it the low mintage coin is a clad NCLT from a country such as Liberia, it might not be worth much since not a lot of people collect all the commemorative they pump out (maybe type collectors might have the ones the randomly come across.
